When Hammersley finally finds the man, he is freezing and floating in the water, but still alive. When the Hammersley receives a photograph of the missing man, Rory Kinsella, the photograph is of a different man than the one they found and brought aboard. It is revealed that the man aboard the Hammersley is Kinsella's best mate, Steve Jackson, and that Steve murdered Kinsella when he heard that Kinsella was going to leave his wife. Later, the men's boat is found ransacked and one man is found dead, while the other man, Carl Davies, is missing. The RO receives news that his father has died and does not appear concerned, which confuses the CO and XO. The RO collapses. One of the refugees, Dr. Soong, finds the RO and stitches up a deep wound on his arm, obtained while saving the refugees. After the refugees are brought onshore, the crew find that there is another container of refugees on a ship. They race to find this ship before it escapes. The crew narrow the list down to two ships: the Pacific Mariner and the Prince Alexander. After checking the Pacific Mariner, the crew find the other container of refugees on the Prince Alexander. Mike becomes increasingly worried about Ursula's disappearance and is disturbed when he asks the federal police, who deny that anything is going on. Kate is wooed by a charming civilian sailor of the Pacific Mariner. He is not what he seems. The Hammersley sails through potentially dangerous un-surveyed waters to rescue Ms. Watts. The crew discovers her secret: her father, who is not dead, was dishonorably discharged from the Navy. When they confront her about it, Watts holds E.T. hostage with her handgun. The CO calms her down, rescues E.T. and Watts is returned to shore. The crew of the FFV accidentally set their vessel alight and its crew, with Jaffah and ET, are forced to abandon ship. They begin to fear Hammersley will not find them. When Hammersley arrives back at base, the CO discovers that the Australian Federal Police are very interested in the death of the marine biologist, Lisa Holmes. When Holmes' colleague, Doctor Ursula Morelle, arrives to identify the body, it appears that she is not disclosing something. Despite this, the captain becomes romantically interested in the doctor. The CO becomes very interested in Bright Island. Guest actors: Steve Nation, Damien Garvey, Melanie Munt, Gary Lo, Haven Tso, Ben Clemments.".

The XO is very cold towards Morrell, suspecting that Morrell and the CO may have developed affections for each other. Charge receives treatment for his eye, recovers, and quickly returns to the ship. He is happy that his future as chief engineer on Hammersley is assured. When attempting to intercept the Coral Emperor, the crew encounters a group of eco-militants who illegally disable the Coral Emperor. When the eco-militants are fired upon by the Coral Emperors crew, the crew of Hammersley abandon their interception of the Coral Emperor and rescues the militants; who seem to be very ungrateful for the crew's help. Once the eco-militants are safe, Hammersley resumes its interception and discovers the eco-militants have been successful; the Coral Emperor is sinking. Its crew is brought to Hammersley. The XO, Buffer, E.T. and Spider risk their lives and go undercover aboard the Coral Emperor in an attempt to catch the remaining eco-militants when they come back for their crew. Onshore, Mike finds that Morrell has moved house and has left no details. Due to this sudden and unexpected move, Mike becomes suspicious of Morrell. Upon return to Hammersley with the immigrants, the crew discovers the waste water was contaminated with irukandji jellyfish, a deadly jellyfish which is the size of a pinhead. Chefo and Jaffah are stung by the jellyfish and become gravely ill. Jaffah dies. Mike is forced to choose between saving Chefo and Jaffah's lives or the life of a young immigrant girl who may have fallen overboard. Charge suffers a minor jellyfish sting to his eye, causing him significant discomfort and problems performing his duties. Buffer befriends an English-speaking immigrant, and questions his job–and Australian law–when he is forced to hand over the immigrants to the immigration department, where they are placed in detention.
