Advanced reproduction techniques, such as ovum pick up combined with intracytoplasmic sperm injection and embryo transfer, have become more and more routine procedures in warmblood breeding. These techniques allow ‘popular’ mares to produce multiple foals per year via surrogate mares. The latter evolution and the impression that only a limited number of popular stallions are preferred by the equine breeders due to strong selection, could generate a fast-paced increase in autozygosity. Consequently, research is needed to assess the current levels of inbreeding in the equine warmblood population and to map the evolution of inbreeding. In this study we estimated the level of inbreeding of the Belgian warmblood population by analysing the HD genotypes (670K, Affymetrix) of over 700 horses by runs of homozygosity (ROH). Horses of the study sample were born in the period 2001-2020 and were divided in 2 time-windows to compute the evolution in the genomic inbreeding coefficient (FROH). We assessed the FROH at both the population and the individual level using PLINK. We examined the number and length of ROH to determine the evolution of inbreeding and studied ROH islands to achieve insights in signatures of positive selection. Furthermore, we quantified the genetic diversity by calculating the effective population size (Ne) of the Belgian equine warmblood population. The analyses so far showed restricted recent inbreeding (FROH±2%) and quite extensive old inbreeding (FROH±18%). Ne is ±90, which means the population is at risk (Ne<100). The final goal of this study is to give equine breeders insights on the inbreeding that occurs in this population and as such help them re-think and adjust their mating choices.".
